It seems like I can make the mouse work for the first screen displayed in the game and once that screen changes (for example by pressing "Resume game" it stop working again. Most times I start the game, I can click to skip the Rockstar logo spraying and the intro video, however once the menu appears I can only move the mouse and not click.

Well, if the mouse not working in SA, you can run the game in compatibility mode for Windows 7, Vista, or XP. Open the folder where the GTA San Andreas game is installed. By default, the path is “C:\Program Files\Rockstar Games\Grand Theft Auto\San Andreas” .
